Microsoft published the article End of support for Basic Authentication access to Exchange Online API’s for Office 365 customers where they are announcing that on October 13th, 2020 they will stop supporting and retire Basic Authentication for Exchange Active Sync (EAS), Post Office Protocol (POP), Internet Message Access Protocol (IMAP), and Remote PowerShell (RPS) in Exchange Online.
Starting from the FlexiCapture 12 Release 3 Update 3 (Build #12.0.3.4093), the import using the Microsoft Graph Mail API is supported. You can find this import method when setting up the new Image Import Profile.

What about the modern authentication for SharePoint Online?
I needed to re-enable the legacy authentication for my Conditional Access on the Azure AD Account used for the export from Abbyy to Sharepoint to have it working.

What about allowing custom app to be used for modern authentication with app permission?
Current model don't allow import of shared mailbox while it's possible without any issue with app permission.
It would also fix the current issue with the 90 days expiration period.
Current implementation is not production ready and should be improved.
