There is a rule implemented in the Document Definition. Is it possible to set up the rule in such a way so it would not execute for the documents in the Training Batches and/or Test Batches?

Answer

It is not possible to disable the rule for selected batches. The rule is a part of a Document Definition and it will run for each document for which this Document Definition was matched.
