Header and footer are matched on every image when doing "batch match" and I can see red lines connected to each page. If im trying to test elements manually it's going alright - header and footer are on the first and the last page only, I mean search elements are detected ok this way. What am I doing wrong?

If Headers and Footer are being match on every page, then you don't have unique search elements in them. Basically when you use FlexiCapture, each image will be 1 document. A common mistake people make is that the elements they put in the Header or Footer group are still set as optional. In that situation, its generally matches anything. Change it to required and then let me know what you get. Also to deal with multipage in FlexiLayout, you need to check the multipage parameter in the FlexiLayout Project options. The max number of page should be set to something higher if you have more than one page.
