So I uninstall the Stations and Server first, then reinstalled everything. Now I get an error in my application server saying FlexiCapture Executer stops working, and there is this logged below

Fine Objects: Not enough storage is available to process this command.
ABBYY FlexiCapture 11: FC Processing Station was stopped because 'Can not start Flexi Capture Executer process ('Timeout starting and initializing server.')'.

Update: Issue solved
