I recently started working on ABBYY FlexiCapture. I made some changes to one of my existing document definition and published it. what is the next step in the process to deploy it, and start using it for newly submitted batches?

After publishing updated Document Definition you can simply clear analyzing results (select documents->alt+del or right click them and select it using mouse), and re-recognize them (ctrl+R or mouse action).
Alternatively if the changes are small you can just Update to the latest version (alt+shift+U or mouse again).
Those options are available from detailed document view (please see attachment).
