I setup 'blank page removal' on the import folder.
Is there a way I can count how many blank pages are deleted in a document through scripting?

Hello,
You may track the deleted pages via processing task log. The count of the records is the number of deleted pages. Please use IProcessingCallback in your script. For more details please see the "Using scripts in ABBYY FlexiCapture > Scripts for customizing processing stages > Objects > IProcessingCallback" article in the Developer Help
