Hi Rustam,
You can select the structural elements you want FineReader PDF to detect: headers and footers, footnotes, tables of contents, and lists. In the program, go to the File menu > Options... > the OCR tab > Detection of structural elements > Footnotes. With the setting enabled, the footnotes will be preserved after the conversion to MS Word format.
