I've found that FineReader OCR recognition is not as accurate recognizing multiple pages with one command as when one is recognizing one page at a time. More specifically bold text is not detected and printed out in the text pane when in the formatted text option of saving as html. The text itself is accurate, just not the bold typeface of the font (in this case times new roman)
