  The reason why Recognition Server doesn't maintain those Bookmark is because when a PDF document comes in, we treat them as images even if they have bookmark or a text layer. So basically we strip out the information, OCR and give you a PDF with new text layer.
  
  If you are looking to maintain the Bookmark, may I suggest looking at Recognition Server 4. You might be able to ask your local sales region for a trial. Recognition Server 4.0 has more option with text layer and bookmark.

  We 4.0 were is this option located within the software? I ran 4.0 RS and lost the bookmarks. I am sure there is an option that I need to select. It does not automatically retain bookmarks.

  Hi, I use this to make PDF/A's with bookmarks starting from bookmarked PDF's. In the separation Tab you have to choose ~one different document for each job~ and in the PDF format settings->preserve original PDF check "modify text layer only". Try
