I found the option under project settings to make all images loaded, automatically correct their orientation during image pre-processing, but this seems to apply to all definitions within that project. What if I only want the auto rotate function to apply to just one of the several definitions under the same project? Is that possible?

This is possible
These settings can be applied to specific document definitions in document definitions settings->Document definition->DocumentDefintion properties-Recognition.
Make sure you turn off same option in projects settings.
