I'm experiencing an issue whereby documents are successfully recognized in FlexiLayout Studio, but fail to recognize in Project Setup Station. I am assuming that the cause lies with how the project is set up father than with the FlexiLayout, but nothing is obviously wrong as the project behaves normally 99% of the time.

This is probably due to diffrent preprocessing setting in FlexiCapture and FlexiLayout. Make sure that preprocessing settings are the same in cases when you add images to flexicapture and to flexilayout studio.
Diffrent preprocessings settings lead to diffrent recognition results.

Thanks for taking the time to reply.
I've checked the pre-processing settings in FlexiLayout Studio and Project Setup Station but they are not directly comparable so it's difficult to tell if there are any inconsistencies. There was a difference in the pre-processing settings of the Batch Type Properties and the Project Properties which I have corrected, but the problem is still occurring.
Is there anything specific I should be looking out for?

Check attached screenshot. These are the preprocessing settings which should be the same when you add images in flexilayout and in project setup station.
If you are using any batch types you can find these setting in batch type settings.
Images added to flexilayout and project setup station with same preprocessing settings give same results in 99% of the time.
