Does FlexiCapture Engine 11 works with fcdot, which is created with FlexiCapture 10 Studio? Is there any compatibility issues?
I would appreciate if someone knows

When you open projects created in FlexiCapture or FlexiLayout Studio of version 10 in a newer version of FC / FLS, they will be updated automatically.Accordingly, the document definitions / templates obtained from these projects can then be used in FCE 11.
As for compatibility of the existing code please find more information in the following article Help → Specifications → Compatibility with Version 10.5, where API changes were described.
